Yes you can but it will be a bit of deviation from what you have studied during your under graduate degree. Generally, the courses of CSE have nothing to do with instrumenatation. IITs dont take E&I people for Masters in CSE. Some Universities abroad do take EIE undergraduates to do MS in CSE.
